I.B.M. Joins Pursuit of $1,000 Personal Genome

One of the oldest names in computing is joining the race to sequence the genome for $1,000. On Tuesday, I.B.M. plans to give technical details of its effort to reach and surpass that goal, ultimately bringing the cost to as low as $100, making a personal genome cheaper than a ticket to a Broadway play.

The project places I.B.M. squarely in the middle of an international race to drive down the cost of gene sequencing to help move toward an era of personalized medicine. The hope is that tailored genomic medicine would offer significant improvements in diagnosis and treatment.

I.B.M. already has a wide range of scientific and commercial efforts in fields like manufacturing supercomputers designed specifically for modeling biological processes. The company’s researchers and executives hope to use its expertise in semiconductor manufacturing, computing and material science to design an integrated sequencing machine that will offer advances both in accuracy and speed, and will lower the cost.

“More and more of biology is becoming an information science, which is very much a business for I.B.M.,” said Ajay Royyuru, senior manager for I.B.M.’s computational biology center at its Thomas J. Watson Laboratory in Yorktown Heights, N.Y.

DNA sequencing began at academic research centers in the 1970s, and the original Human Genome Project successfully sequenced the first genome in 2001 and cost roughly $1 billion.

Since then, the field has accelerated. In the last four to five years, the cost of sequencing has been falling at a rate of tenfold annually, according to George M. Church, a Harvard geneticist. In a recent presentation in Los Angeles, Dr. Church said he expected the industry to stay on that curve, or some fraction of that improvement rate, for the foreseeable future.

At least 17 startup and existing companies are in the sequencing race, pursuing a range of third-generation technologies. Sequencing the human genome now costs $5,000 to $50,000, although Dr. Church emphasized that none of the efforts so far had been completely successful and no research group had yet sequenced the entire genome of a single individual.

The I.B.M. approach is based on what the company describes as a “DNA transistor,” which it hopes will be capable of reading individual nucleotides in a single strand of DNA as it is pulled through an atomic-size hole known as a nanopore. A complete system would consist of two fluid reservoirs separated by a silicon membrane containing an array of up to a million nanopores, making it possible to sequence vast quantities of DNA at once.

The company said the goal of the research was to build a machine that would have the capacity to sequence an individual genome of up to three billion bases, or nucleotides, “in several hours.” A system with this power and speed is essential if progress is to be made toward personalized medicine, I.B.M. researchers said.

At the heart of the I.B.M. system is a novel mechanism, something like nanoscale electric tweezers. This mechanism repeatedly pauses a strand of DNA, which is naturally negatively charged, as an electric field pulls the strand through a nanopore, an opening just three nanometers in diameter. A nanometer, one one-billionth of a meter, is approximately one eighty-thousandths the width of a human hair.

The I.B.M. researchers said they had successfully used a transmission electron microscope to drill a hole through a semiconductor device that was intended to “ratchet” the DNA strand through the opening and then stop for perhaps a millisecond to determine the order of four nucleotide bases — adenine, guanine, cytosine or thymine — that make up the DNA molecule. The I.B.M. team said that the project, which began in 2007, could now reliably pull DNA strands through nanopore holes but that sensing technology to control the rate of movement and to read the specific bases had yet to be demonstrated.

Despite the optimism of the I.B.M. researchers, an independent scientist noted that various approaches to nanopore-based sequencing had been tried for years, with only limited success.

“DNA strands seem to have a mind of their own,” said Elaine R. Mardis, co-director of the genome center at Wahington Universityin St. Louis, noting that DNA often takes a number of formations other than a straight rod as it passes through a nanopore.

Dr. Mardis also said previous efforts to create uniform silicon-based nanopore sensors had been disappointing.

One of the crucial advances needed to improve the quality of DNA analysis is to be able to read longer sequences. Current technology is generally in the range of 30 to 800 nucleotides, while the goal is to be able to read sequences of as long as one million bases.

Other approaches to faster, cheaper sequencing include a biological nanopore approach being pursued by Oxford Nanopore Technologies, a start-up based in England, and an electron microscopy-based system being designed by Halcyon Molecular, a low-profile Silicon Valley start-up that has developed a technique for stretching single strands of DNA laid out on a thin carbon film. The company may be able to image strands as long as one million base pairs, said Dr. Church, who is an adviser to the company, and to several others.

“To bring about an era of personalized medicine, it isn’t enough to know the DNA of an average person,” said Gustavo Stolovitzky, an I.B.M. biophysicist, who is one of the researchers who conceived of the I.B.M. project. “As a community, it became clear we need to make efforts to sequence in a way that is fast and cheap.”

Vonage Releases Calling Apps for iPhone and BlackBerry

While the Google Voice application for the iPhone continues to be hung up in Apple’s review process, a similar application from another company has passed with flying colors.

On Monday, Vonage, the Internet telephony company, is releasing a mobile application for BlackBerrys, iPhones and iPod Touches.

The application, which is free, will allow users to place low-cost international calls over Wi-Fi and cellular voice networks. Once it is installed, users load up their calling accounts using a credit card. Rates vary by country. Vonage said it will eventually release a flat-rate plan with a recurring subscription fee for frequent callers.

“Given the penetration of smartphones and the global increase of phones that can access broadband networks, the time is now for a company like Vonage to take advantage of the market,” said Marc Lefar, Vonage’s chief executive.

Vonage’s announcement comes on the heels of queries by federal regulators about Apple’s decision to keep the Google Voice application from appearing in its App Store. Google Voice, which is available for BlackBerrys and phones powered by Google’s Android software, lets users make free domestic calls and inexpensive international calls, and send free text messages.

Some applications that offer cheap or free Internet calls from the iPhone, like Skype, will only work over Wi-Fi networks. Apple has said that it had agreed to consult with AT&T before approving applications that allow so-called voice-over-Internet-protocol calls over AT&T’s data network, bypassing its voice network.

Google’s voice application does not work over Wi-Fi. Instead, the application dials a special Google number using the standard voice network, and then Google routes the call to its destination.

The Vonage application for the iPhone makes calls over Wi-Fi when in range of a hotspot, but it can also route calls over the voice network, said Michael Tempora, senior vice president of products at Vonage. In the latter case, it works similarly to the Google application. The Vonage app for BlackBerrys works only over the voice network; the iPod Touch version works over Wi-Fi.

Mr. Tempora said he didn’t see any reason why Vonage’s application for the iPhone would not have been given a green light. “We built the application in complete accordance with Apple’s rules,” he said.

“We’re not trying to drive voice traffic over the data network at this point,” Mr. Tempora said. “Though we do look forward to the wireless networks in the U.S. opening up so we can launch voice and messaging apps over 3G and 4G networks.”

Apple has told regulators that it had concerns about Google’s application, including the way it duplicates some functions of the iPhone, and the way it handles information about a user’s contacts.

Natalie Kerris, a spokeswoman for Apple, did not respond to e-mailed questions about the Vonage application over the weekend. She did reiterate that Apple had not rejected the Google Voice application and would “continue to discuss it with Google.”

It is important that you create a comprehensive sitemap as it will help Google and other search engines crawl your site better and that might mean more traffic coming your way in the long run.

The Problem with Blogger Sitemap Files

Ideally, the sitemap file should contain all URLs of a site but if your blog is hosted on blogspot.com (or if you are using a self-hosted version of Blogger with a custom domain), you’ll be surprised to know that the default sitemap file (see example) contains only the 26 most recent pages of your blog.

That’s a bad thing because some of your older blog pages, that are missing from the system-generated sitemap file, may never get indexed in search engines. There’s however a simple solution to fix this problem.

Generate a Complete Sitemap for your Blogger Blog

Step 1: If you haven’t done this already, sign-in to your Google Webmasters account and add your blog. For details, check this video tutorial on how to add a blog to Google.

Step 2: Once your blog is added to Google, open the Sitemap Generator and type the full address of your blogspot blog (or your self-hosted Blogger blog).

Step 3: What you get is list of sitemap files that contain each and every page of your blog. You now just have to ping Google, Yahoo and Bing to inform them about these XML sitemaps.

As shown in the video screencast below, you need to manually add each of the sitemap files into your Google Webmaster Tools dashboard but for Bing or Yahoo, you can simply click blue hyperlinks and these search engines will automatically download the relevant sitemap files from your blogspot site.

The MVP Award is an annual award that is given to people who actively share their technical expertise with the world. Among other benefits, MVP awardees get a certificate from Microsoft, a free subscription to MSDN / TechNet and early access to software much before they get released to public. Jon Skeet, who now works as a developer at Google, has been an MVP (Most Valuable Professional) since 2003 for his contributions to the C# programming language he even wrote a book C# in Depth.

The MVP award is valid for one year so when his renewal cycle was near, so when Jon ask his employer (Google) if he could apply to get the award renewed, he "was advised not to do so."

As renewal time came round again, I asked my employer whether it was okay for me to renew, and was advised not to do so. As a result, while I enjoyed being awarded as an MVP, I’ve asked not to be considered for renewal this year.
